I'm on a relatively new playthrough.  I'm keeping notes on where I find them.  Here's what I have so far:

Ok, found the jackrabbit near Will's crashed plane, and a yellow and green one elsewhere... Really, I can't recall where, was in a blur last time I played.

Found Another Yellow-Plaid in the ZoC Mine

got me today number 11 each region one some 2 in a bunker all over the places. cant remeber  but there are somewhere in my diary but the last 2 ones are from the plane crash side milton and a purple one from the ship in DP

Try looking again in those locations. It has to be there. It will never be in diffrent place. Ofc there is a possibility that it didnt spawned at all but i doubt it. 

I have made 5 custom runs starting in milton just to check today and in all of them the thermos was there.

Yes it seems there are more spots for it.  On my current run i have found 2 of them on the summit. One in the container and one on the floor.
