I would be happy if I could bind "throw rock" to one button and "pick up rabbit" to another so I don't throw rocks when trying to pick up rabbits.

You must practice better stone throwing discipline. Keep that finger off the stone or keep it in your pocket unless you intend to use it.   😁

The problem of actually getting a interaction point with the stunned rabbit (even a dead one) has been a problem for a while now and contributes to the waste of stones.  The devs do need to fix that and that would fix several other problems with other things as well.
