Gazbeard
Since we’ve just done a major overhaul of the Pleasant Valley region for Episode Three, we’ve implemented a new system designed to avoid us accidentally wiping out your hard-earned loot. The Lost & Found box will appear any time we have changed a scene to the extent that your loot would have been deleted — we just respawn it all in the Lost & Found box for you to grab it. You can only take things out of the Lost & Found, not put things into it, and once you have emptied it, it disappears. Many many thanks for this.

True - but it is due to the Wintermute update of Pleasant Valley that they are appearing in Survival mode.

It just happened, that the devs included this feature into update, that will also include Wintermute update. Were you not here for last December's story mode update (Wintermute Redux)? Basically the map updates for story mode caused Raph & the dev team to issue warnings to remove your survival games' loot stashes from Mountain Town and Mystery Lake maps or risk losing anything you left on them. That was an absolute case of a story mode update affecting survival mode games. The same is happening this year in that the modifications and changes to the Pleasant Valley map for story mode "might" affect your survival mode games, therefore the story mode updates come with the red loot boxes for survival mode. If your survival loot is affected by a change in the map due to story mode, then your loot will be placed in a red box at the location of the change. How can you possibly think that this is not story mode related? It is story mode that is causing this feature to appear in the update for the expansion of story mode in order to protect survival mode game files. Edit to add ... and this is what i spent 12 hours real time carrying out of Mystery Lake into Winding River ...
