I'm experiencing the exact same issue. I got the prompt to harvest the parts, the box opened, and nothing happened. I can confirm I have 2 parts in my inventory when I should have 3. However, this happened to me at the North tower. Maybe it doesn't matter where, it just has to be the last one. Guess I have to reload and see if my playthrough isn't completely ruined.
