Jeremiah story line

Maybe I missed something or I just haven't played through, but I'm at "Renewed Hope" which seems as if I'll leave the mystery lake area and leave behind anything there to go to the next part of the story.  However, from watching YouTube videos it seems I've missed some side quests.  Ie Hanks bunker, only 4 of 7 caches have appeared, a fire burning and body by unnamed pond, and something at the lake about an unknown shot.

there are no more interactions with a Jeremiah besides trust and "finished" and I've maxed the trust.  Do I need to play part of Renewed Hope and those others will trigger or did something clitch and I'm SOL on those other missions before having to leave by playing renewed hope?

any help or advice?

I don't think all the side quests are triggered through Jeremiah himself, some are triggered by finding other stuff around the various areas you've travelled through - so you may have missed the initial starting bits of these quests if you haven't got them in your journal.
